Replacing one of the table in my Org Global application which have One table to Many Lookup fields

Hello,

How can I replace a table in my Org's Global application which contains employee information and already have  one to many relationship to this table which i'm tend to replace.

My question is how can I change this table's data without effecting to other applications.
