It seems as though you just need to change the condition on what triggers the change to fix this.
Setting the form rule to change the value of "Project - Contract Type" to the value of "Job - Contract Type" only if "Project - Contract Type" is currently empty should set the value on save for either entry method without changing any value entered later.
