I have got a client with a similar issue. There are two different child table to an Opportunity
Sales Status Change
Project Management Status Change
So for the Sales Process, we keep adding status change records to the Sale Status Change table until it gets to Closed Won or Lost. Once it is there, nothing changes.
Now that Operations has the deal, Project Management status records are added until it gets to Accounting Complete or Canceled.
Reports are run against the different tables to evaluate a different business process by different individuals on the same object.
This should solve your reporting issue.
