OK, so thinking out loud. ...
You run the update and note the current date and time.
Then you enter that date / time into a field on an Admin record, and then push a URL Formula button.
The button would run a table to table import of the records into themselves which would mass update any record where the date modified was before the last merge date time with a flag to indicate that it was not changed by the last merge.
