Does Quickbase Sync refresh all records or just changed records?

I'm working with a couple large tables and I'd like to know if I need to enable any manual filtering in order for Quicbase Sync to only update the changed entries. 

I found this:

which states that:

"Since table refreshes bring in only new or changed data, subsequent table refreshes will be much faster than the table creation"

However, I've been getting a large number of timeout errors, which suggests that the whole csv file is being pulled in and updated. So I'm wondering if I also need to enable some sort of filtering so that I can lessen the number of timeouts I get.

For reference, the errors I'm seeing include:

"Liberator query thread terminated unexpectedly."

"WstxIOException : Connection reset"

"[com.ctc.wstx.exc.WstxLazyException] Connection reset"
